Does anyone know if an 80% 9mm lower (Magwell already present) can be made into a 100% 9mm lower with a jig used for a 5.56mm AR lower? i.e. is the fire control group and pin locations/sizes identical between 9mm and 5.56mm?
That is a legitimate question. I don?t have a legitimate answer but I bet a guy could make it happen. Might be worth checking with the manufacturer of the lower to see what they say.

Yes. 5D Tactical and the Easy Jig gen 2 can be used to cut AR15, AR10, and AR9.
If your jig locates on the pins and buffer tube threads, it should work, as long as the jig sits high enough to clear anything that sticks out the top of the lower.

Yes. Outside the magwell, FCG is the same, as it take down pins and buffer tube.
Based on experience my answer is not always without modifications. Many of the jigs are built to hug an ar15 mag well exterior. Many 9mm lowers are a different shape and you have to remove some metal on some jigs. Even some ar15 lowers won't work in some jigs. It's not a hard modification but it's not plug and play

Thanks for the great answers, and I appreciate your insights!
Goes back to 00Tec and Vitesse304 responses; if the jig mounts by the front pivot pin and the rear buffer tube end it is no problem. Two jigs I know does that are the 5D and the Easy Jig Gen2.
I have a 5D and the thing is crazy easy to use, the Easy Jig 2 as well works, the jigs that hug the receiver itself may not work on 9mm lowers, depending on the lower.
I cut out a ZRT solutions 9mm lowe (https://www.zrtacticalsolutions.com/shop/zr9-billet-9mm-lower-80-pcc/)r with the 5D and came out beautifully.
