Did you check the connection of the neutral (white), a lot of times the hot wire (black) will read hot but not have power because the neutral is no good. You can always try hooking up the neutral to ground to see if the neutral wire is bad.

From what I am understanding, is after replacing the light pull cord switch, the fan still works but the lights with the new pull cord switch does not work.
Check power before fore the pull switch and after the pull switch with a meter, if there is power to ground,You may have knocked a loose noddle to the lights off, if there is no power to ground, Recheck all wiring connections including above the fan in the ceiling box.
Be sure to turn off the circuit breaker first !
Then in drop the fan unit & check / remake all connections, reinstall the fan and light kit remaking all connections as you go.
Turn the breaker back on and check operation.
