The issue wasn't even their church, it's that they had the audacity to oppose Obamacare's mandated abortion/sterilization/contraception coverage and won. Notice Councilwoman Kneich didn't call them to cancel the award until AFTER the judge had issued the ruling?

You want contraception? Fine, just don't expect me to pay for it. You pay to play. You want an abortion? Fine but again don't expect me to pay for it -- and I wish Stanley Ann Dunham had got one 51 years ago.
