I must be really confused on the overall story and/or time line between all the different versions... this doesn't make sense.

My take: Ignore the Wrath of Khan, and watch the original series's "Space Seed". Basically, Kirk find Khan and his group in crio on a derelict ship ("botany Bay"), Khan try to take over, Kirk ban him to exile on a planet.
I think where the story changes on this movie, is that Khan somehow was able to make his way to Earth.

They called it a reboot. I prefer to think of it as an alternate universe as the timelines for the "first" movie didn't really fit in with the idea of Spock Prime moving back into his own timeline. Characters like Chekov were different ages from what they should have been.
I'm glad they're bringing the original characters and concept back to life as I thought Rick Berman had just about killed Roddenberry's legacy but I thought the script for the reboot movie was really stupid.
